Jersey City/Secaucus Area Hotels
The Sheraton on the Hudson in Weewhawken is the very best option for what you want. During the week, there%26#39;s a ferry right outside the door of the hotel that goes across the Hudson and stops right near the cruise terminal. On weekends, it%26#39;s down the road from the hotel.
You may not know the Travel Inn IN Manhattan is the only hotel with free parking and is also quite close to the cruise terminal.
Secaucus is much further from Manhattan and most of the hotels there require you take a bus in.
The Hyatt Jersey City, the Courtyard Jersey City and the Doubletree Club Jersey City are all near a PATH train, but not as convenient for your purposes. I think the ferry services from there mostly drop off in lower Manhattan rather than midtown. There are no hotels in Hoboken as yet. The W will be opening there but is not likely to be inexpensive. I believe
nywaterway.com
is the only co. that runs ferry service from NJ to Manhattan so info on all the ferries would be there.

Fyi, I answered your specific question, but there are other options for you to consider like:
%26gt;bid for a room in Manhattan on Priceline. You could well win something for ~$150/night for 2 of you. Park the car at an iconparking.com garage near the hotel.
%26gt;find a hotel in Manhattan for $$ and do the same. The
milburnhotel.com
is usually well priced. The Newton is another good option.
%26gt;stay at a hotel in Ft. Lee, NJ like like the Holiday Inn, and drive into Manhattan to the pier (or drive from Ft. Lee to the Port Imperial ferry in Weehawken, park the car there and take the ferry in).
